Noted as I pulled up at work this morning that the XB was chuffing a little bit more smoke than usual, over rich type smoke not oil burning.
Also during the run in on a couple of occasions during acceleration it would miss and there were two backfires - they both happened in the first half mile so I put it down to a cold engine.

What could cause the smoke, maybe a temp sender on the way out?

How buell meter the air intake, is it purely via TPS or is there a MAF type setup?

Here's one I prepared earlier.

The diagrams (if you scroll down) will help...

Thanks for that, I'll admit I skimmed through for now, printed it for digest later.

But I'd guess that the misfire issues are occurring in closed loop or at the transition from open to closed.
And the smoke is definitely at open loop mode i.e. closed throttle/idle revs

Do you have any test specs for the engine temp sensor? My first suspicion is that it might be adding the wrong conversion factor to the map.

Conversely I also have popping on the overrun and whilst it sounds awesome it's also a sign of a weak mixture - but probably more likely to be an air leak in the aftermarket pipe, probably on the rear header knowing my luck.

Popping is also a sign of incomplete burn, so lean or over retarded ignition...

Idle on XBs is closed loop.

Look at the engine temp that the ECM thinks it is measuring using ECMSpy.

Yes closed loop - sorry, brain fart.

If I look at the ECM engine temp, if there's a fault I assume it'll be a mile out not a few degrees?

I have ECMSPY and a lead but haven't had the guts to plug it in and even attempt a TPS reset yet - that has to be my first job.
