Yep that would work, Steve. There are a number of transponders supplied, similar in size and principle to a pet 'chip', that are intended to be epoxied inside major parts e.g. engine assy, frame, fuel tank, even the seat. There are also 'microdots' suspended in UV sensitive glue which you daub over everything else.
Following your suggestion, a suitable place could be a hole drilled into either of the engine's major covers' gasket faces
